The options that start with "--" are meant to be used when starting Chimera from the system command line, not in the command line within Chimera. It sounds like you already looked at the man page describing --bgopacity and other such options: http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/options.html How to start Chimera from the system command line is described in the startup man page (URL below). On Windows, instead of using the system command line, you could use options by editing the Properties of the shortcut to Chimera, also described in this man page: http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/startup.html On Windows, for example, if chimera was installed in the default location, you could add the option to the end of the startup command: "C:\Program Files\Chimera\bin\chimera.exe" --bgopacity On a Mac, for example, you could enter in the terminal: /Applications/Chimera.app/Contents/MacOS/chimera --bgopacity A potential hitch is that not all computers will have the hardware to support the option. I’m not having any luck using command line to change the background to transparent. I’ve tried “—bgopacity” and “bgopacity” and both say it is not a valid command. Would you please provide the exact syntax that should be entered to achieve this? Does this need to be entered before the PDB file is opened?
