Hi Qiancheng Xia, You can just use the "move" command to translate the whole models separately. I.e. if you have models #0 and #1 on top of each other, but already in the rotational orientation that you want, just move #0 to the left and #1 to the right. Example: open 1g1p open 1g1z move x -15 mod #0 move x 15 mod #1 Of course you could use different distances than 15 angstroms... whatever works in your case.
