In Chimera: You can use the "savepos" command to save a position, which is basically a view and can be restored with the "reset" command, but it is not saved when you quit unless you also save a session file. If you also save a session file, the positions are saved in that file, and after you restore the session, they can be restored with "reset." <http://www.rbvi.ucsf.edu/chimera/docs/UsersGuide/midas/savepos.html> <http://www.rbvi.ucsf.edu/chimera/docs/UsersGuide/midas/reset.html> You can use command "matrixget" to write the positions of the models to a file.
