Hi Shuanghong, there are two ways to export a PDB file. One is by choosing the "write PDB" function from the Model Panel. The other is by using the "write" command. Each way has an option to save the transformed coordinates or the coordinates relative to the untransformed coordinates of a particular model (take a look at the User's Guide for detailed descriptions).
