We should have a setting so new models always get an id number one larger than the largest id number in use instead of filling in gaps left by closed models. This has annoyed me many times too, when I open groups of models and their id number are not contiguous. We are not developing Chimera, but I've make a ticket for this in our ChimeraX feature request database.
