Hi Jesse, Here are a bit more on writing out EM maps in new positions. None of the common map file formats (CCP4, MRC, SPIDER, BRIX, ...) support specifying a rotation in the file header. So to get a rotated map in those formats it is necessary to resample (interpolate) the original map at a new rotated set of grid points. Usually you do not want to do that since it degrades the data resolution. The common solution is to write the fitted PDB files out relative to the EM map and always work with the original map coordinates as Elaine mentioned. Tom
