Respected Sir/Madam

The ucsf matchmaker algorithm is "Needleman-Wunsch" and "Smith-Waterman", but other program use SSM algorithm, such as ccp4mg, cuemol et al.,  can chimera add SSM algorithm?  and whether  these algorithm  will affect results differently?
