In order to enter commands you need to show the Chimera command line, which you can do with the Favorites→Command Line menu item. If you want the command line to show up every time you start Chimera, use Favorites→Add to Favorites/Toolbar… and click the “Auto Start” button for the Command Line in the resulting dialog, then click the Save button.
