Dear Rida, I can only guess you are doing something(s) wrong. If you can open a PDB file (for example, using menu: File… Open), then you can just save it as a mol2 file with menu: File… Save Mol2. <http://www.rbvi.ucsf.edu/chimera/docs/UsersGuide/savemodel.html#mol2> You should try the step-by-step tutorials that tell you exactly what to do, such as “Getting Started”: <http://www.rbvi.ucsf.edu/Outreach/Tutorials/GettingStarted.html> …there are many more tutorials, choose Chimera menu: Help… Tutorials or see copies on our website: <http://www.rbvi.ucsf.edu/chimera/docs/UsersGuide/frametut.html> If you report a problem, it is necessary to say exactly what you did or typed, what exactly the error message said, and sometimes even include the exact same data; otherwise, we may not be able to tell what happened.
