Hi Dan, That’s mysterious and sounds like a bug. I’m sure we could get to the bottom of it if you submitted a bug report with Chimera menu Help / Report a Bug… and attach a zip file containing the 3 input PDB files A.pdb, B.pdb and C.pdb and the incorrect PDB output files that result and the exact script. That would let us reproduce the problem and fix it. Tom
