Chimera morphing is limited to fairly similar models. The first thing it tries to do is identify the equivalent atoms from both models. When there are unequal number of chains in the models, it is not smart enough to figure out which is the extra chain. A workaround might be to create a copy of 3VBS, delete the chain from 3BVS, and morph between the copy and 3VBU.
