Dear Smith, One way is to use the Color Zone tool (in menu under Tools... Volume Data). <http://www.rbvi.ucsf.edu/chimera/docs/ContributedSoftware/colorzone/colorzon...> Color the atoms of chain D all the same color, select the atoms of chain D and use Color Zone to color a zone around that chain. Adjust the distance slider to the cutoff you want. Then click the "Split Map" button to make two new maps, the part that is colored and the other part.
