I really have no idea what you are trying to do. If you have some atoms and you want to split the map near those atoms from the rest of the map, instead use the Color Zone tool which has a Split Map button. <http://www.rbvi.ucsf.edu/chimera/docs/ContributedSoftware/colorzone/colorzone.html>
