Do you have multisampling turned on? Multisampling on different graphics cards work differently. Some cards use values from adjacent rows for computing pixel values, and this really doesn't work when using row-interleaved stereo mode. To check if multisampling is on, use the Tools->Viewing Control->Effects menu item to bring up the Viewing panel; the multisampling option should be the bottom-most one on the right.
