Is that axis found by using a linear regression of some points that go through the center of the dimer and then is the direction of the axis found?

Matchmaker does not calculate the axis of symmetry, it superimposes the chains that you tell it to superimpose, as described in the link I sent earler. Then measure rotation figures out the axis and angle relationship between the two copies, also as described.
