Closing a session tries to get Chimera back to it's original "clean slate" startup state as much as possible.  If you wanted saved positions to be retained you would do something other than "Close session" (e.g. close all open models instead).

does this mean that saved positions will be just gone, or that they will
be saved with the session file? I would be strongly in favor of the
second option, since saved positions can represent quite a bit of work..
