The rendering process with Povray does not include the regular 3D labels, only 2D labels. Usually the 3D labels are not so great for figures anyway, although I understand it is more work to add 2D labels.

Personally, because of the many limitations of the Chimera-to-Povray process

...I avoid using it. I can get a much better appearance just with Chimera rendering. You can turn on shadows in Chimera, for example, with command:
set shadows

... and there are other commands (or you can use the Lighting tool) to increase shininess and get other effects. See "image tips"
