FYI, most command-line commands are implemented in the Midas module, usually in a function of the same name as the command.  So the implementation of "reset" is in "def reset" in Midas/__init__.py.  The implementation for commands that do the same things as tools (e.g. findhbonds, volume) are usually found in that tool's module though.
