Hi Bala, For me it is usually easiest just to superimpose them and then spread them out, but yes, you could just move one structure or the other. The hard part is knowing when to stop moving it; one way is to also look in the Side View. You could either (1) use commands to move only one or the other, e.g. move z 30 mod 1 <http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/midas/move.html> (2) "freeze" one so that only the other one moves with the mouse.
