The quote refers to the situation where a user has started multiple Chimera sessions and then executes a Chimera script from a web page. The script might run in any of the Chimera instances.

If _you_ start multiple Chimeras you can absolutely control which one does what as long as the commands aren't coming from a web page. There is a ReadStdin extension that you can use to have each Chimera read commands from standard input (documentation: http://www.cgl.ucsf.edu/chimera/current/docs/ContributedSoftware/readstdin/readstdin.html). It reads Chimera commands but you can use the "open" command to run Python scripts.
