Use the Extract button under ‘Shortcuts’ in Segment Map dialog, next to ‘Other Tools’.

Under ‘Dimensions of new map:’, make sure ‘Same as map…’ is selected. More details here under Tutorial 5 if needed:

Segment Map

Save selected regions to .mrc file... save density map masked by the selected segmentation regions to an MRC file (map dimensions set to the minimal box containing the regions)
