Yes, we are trying to track down how that weird sequence corrects the graphics, but there is some pretty complicated event processing going on...

Hi Othman,
We have not been able to fix the problem you describe yet, but there is sort of a workaround as described on the chimera-announce mailing list back in October:

"The problem with the mis-positioning of the main graphics window has not been fixed but there is a weird workaround.  If you hover the mouse over the green circle on the left side of the title bar, a pane offering window maximization options will appear.  If you just dismiss that pane by clicking elsewhere then the graphics window will be correctly positioned and will remain correctly positioned.  We continue to investigate a fix that works without user intervention.”
