Hi Ryan,
The RMSD info is printed on standard output.  If you are using any Unix-like shell, you can redirect standard output into a file with the '>' operator, something like:

chimera --nogui script.cmd > chimera.out

If you aren't using a Unix-like shell, perhaps you could describe how you are executing Chimera in nogui mode and we can go from there.
