Hi Gabor, The "matrixget" command writes the current transformation matrix for each model to a file: http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/midas/matrixset.html The matrices for all open models are written to a single file, and they describe the absolute transformations (there is no option to write the transformation of one model relative to another).
