Hi Amit, If you mean you want to create a dipeptide, then you can do it with Build Structure (in menu under Tools… Structure Editing). In that tool, see the "Start Structure" section, the peptide option. See description here: <http://www.rbvi.ucsf.edu/chimera/docs/ContributedSoftware/editing/editing.html#start> After you create it, you can do other things like add hydrogens (see Adjust Torsions, AddH, Dock Prep, etc. … these tools are also in the menu under Tools… Structure Editing).
