Chimera has an Axes / Planes function where you can define the plane through three atoms. If you define two planes, is there a way to get the angle between the planes?

Hi Miriam, Yes, one of the main reasons to create these objects is to enable related measurements.
Choosing any two objects in the table of axes, planes, and centroids (i.e. the Axes/Planes/Centroids dialog) reports their applicable geometric relationships at the bottom of the dialog and in the Reply Log. For two planes, that would be the angle. Choosing is just highlighting their lines in the table with the mouse, or you could do it by selecting the objects in the graphics window. Full details are in the documentation:
(In release 1.4.1 this tool is Axes/Planes, whereas in the daily builds it is now Axes/Planes/Centroids. Either way it is in the Structure Analysis category of Tools.)

Also, if you are using the current daily build you can use the "angle" command to get the angle, providing the IDs of the planes as shown in the Planes table as arguments (or as specified in the "define" command if that's what you used to create the plane).
