I did following steps, but I did not succeed: file ---> save pdb ... In save models section, I selected both of target.pdb (#0) and (#1.3) In file name section, I wrote complex.pdb and then save. Dear Leila, The error message is for when you are saving multiple files. I assume you want to save a single file with your receptor and ligand, so you need to change to “Save multiple models in” to “a single file”: <http://www.rbvi.ucsf.edu/chimera/docs/UsersGuide/savemodel.html#pdb> You could also use the alias from my previous reply <http://plato.cgl.ucsf.edu/pipermail/chimera-users/2015-June/011153.html> …for example, if you had already entered that “alias” command, which creates the new command “savecplx”, you could then enter savecplx 3 If you were using the PDB save dialog to save multiple models to multiple files, you would actually have to include “$name” or “$number” in the specified name, not some other things.
