Hi Eric, I click on Favorites→Command Line, but nothing happens. Did you mean the problem is when Aib becomes next to Pro, but the message said the problem is with Y next to Aib. Hi Alaa, Well, the major stumbling block is that the minimization parametrization process cannot handle a proline directly connected to a non-standard amino acid (such as AIB). A secondary problem is that the parameterization of a single AIB differs from that for consecutive AIBs, which confuses the minimization machinery. If you execute these commands (Favorites→Command Line) after opening your structure:

setattr r type AXB :11-12,14-15 swapaa ALA :13

...then minimization "works". Of course, it isn't really the same structure anymore since the the proline was changed to an alanine.

Hi Alaa, The solution that Kevin uncovered is better. Favorites→Command Line should open the command line at the bottom of the Chimera window where you can type these commands: addh addcharge setattr a gaffType CX :AIB@ca setattr a gaffType C :AIB@c setattr a gaffType N :AIB@n (In case the mailer mangles it, the last argument of the final three commands is an atom spec that contains an ampersand, not the string "at") Then you should be able to carry out your minimization. --Eric
