Hello, Although you could close or delete any extra structures in Chimera after you open the file, this is not a Chimera question. Instead, for questions about the PDB website you should ask the developers of that site (not the Chimera lists), or read their instructions. I have never used their ligand download myself, but I see there are several options to control the output.
