Hi Andy, I am not sure I understand the question. If you mean you just want to color each molecule model a different color of the rainbow in one step, see Rainbow (under Tools... Depiction). Color to choose the color for that, then go on to the next protein or part of protein. There are many, many different ways to select things: Ctrl-click on the structure followed by pressing the up arrow key, or using the Select menu, or using the "select" operations on the right side of the Model Panel, etc. <http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/selection.html> These things could also be done with commands or a command script.
