Dear Michele, You can now subtract maps using the command "vop": <http://www.cgl.ucsf.edu/chimera/current/docs/UsersGuide/midas/vop.html> Be aware that this subtraction requires the grids of the two maps to be the same (same numbers of points and in the same locations), so you might need to use the "vop" resample option first, if that is not already true. I believe the "vop" resampling and subtraction options have been available for a while, since version 1.2540 (Jul 2008). We have been planning to remove the standalone processing programs as the same features become available elsewhere in Chimera, and perhaps they are currently broken.
