You could (a) adjust the thresholds for density display using the Volume Viewer dialog <http://www.cgl.ucsf.edu/chimera/docs/ContributedSoftware/volumeviewer/framev...> <http://www.cgl.ucsf.edu/chimera/docs/ContributedSoftware/volumeviewer/volume...> (b) filter your map using Volume Filter (in menu under Tools...
