After I have used the fit in map option and one density has been rotated and shifted, how do I save a new spider file with the applied rotation and translation? Hi Sara, The map formats don't include rotation information, so you would need to resample the rotated map on the grid of the other map. This interpolates and makes a new map model. Please see here for details on how to save a map after fitting: <http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/savemodel.html#afterfitting> However, Chimera does not write the spider format.
