Thanks Tom - it's okay not being able to see both - better to see one cleanly overlayed on the others than a mix of the two. The other way I get around this is to move the yon clip plane to as close to the hither clip plane as possible, then take pictures of each cap alone using a transparent background, and combine as desired in a vector graphics program. It would be good if there were a way to control the precedence of the caps, to make a cleaner and more interpretable picture - it is often good to be able to see the outline of both overlayed volumes.

I know there is one way to do this, by using per model clipping planes and changing the offsets such that one per model clip plane is just slightly in front of the other, but it might be helpful in ChimeraX to have more granular control over this.
