As per this message: https://mail.cgl.ucsf.edu/mailman/archives/list/chimerax-users@cgl.ucsf.edu/message/DCZ3YRCLTK4PUSCVZTUYA33C7VH2WIF4/, you can’t currently directly access ChimeraX python modules from an outside interpreter.  There are possible other approaches mentioned in that message.  We are quite close to offering a non-GUI library version of ChimeraX via PyPi, but we’re guesstimating that that’s still about a month from being available.
