
This is likely a bug in the crossfade command and I have made a bug report for it https://www.rbvi.ucsf.edu/trac/ChimeraX/ticket/6874 Apparently the crossfade command is using the graphics window size even when the movie record command specifies width/height options that have a different aspect ratio. Great! It might also work with different sizes of graphics window vs. movie as long as the aspect ratio (ratio between height and width) is the same, but that is also just a guess. :-)

Hi Omid, I've never seen this problem, but I always make my window the same size as I want for the movie beforehand. In case it is some kind of confusion between dimensions or aspect ratio of the window vs. the movie images (only a guess), I'd recommend doing this instead:
windowsize 640 480 movie record supersample 3 wait 60 crossfade; cartoon hide #1/D-F; wait 60 movie encode framerate 60 output test.mov
What you sent wasn't quite enough to reproduce your situation, since we'd also need the structure, display styles, current window size, etc. (e.g. you'd have to send a session file if you're willing to make it publicly available). If so, instead of sending a message here, use menu: Help... Report a Bug and attach the session file as well as the commands that you sent below, and a description of the problem. That also lets us know the ChimeraX version and type of computer you are using.
