Various user preferences are stored in files in a platform-dependent location. You can find out this location by using ChimeraX command:

info path user unversioned config

...as mentioned in the Preferences help:

As for preloading settings to take effect on ChimeraX opening, you can specify commands to run upon startup in the Preferences dialog, the Startup section, see:

The commands could include an "open" command that opens a separate command file (I like to do it that way) or a Python script.  Opening the command file or script means to execute it in ChimeraX.
