I tried it now on my laptop which has 0.8 and both commands work, I'll check maybe on my workstation in my office I have an older version.

That exact command

save image filename format png transparentBackground true

works for me in the following version:

UCSF ChimeraX version: 0.8 (2018-11-30)
UCSF ChimeraX version: 0.7 (2018-08-07)

I get a file named filename.png in ~/Desktop/.  Maybe you are using an old version that doesn’t have the option?  I think it’s been in there a long time, however.  Make sure you are just entering plain text without special characters.

Also shorter versions of command are possible, e.g.
save filename.png transparent true
… but my testing just now used exactly the same command that you did.
