Thanks. I do often rename the Prediction_N directory, Just wanted to avoid that step if there was a possibility. Hope it will be added soon.

Not currently, but I recently made a ticket with the request to add that feature:

I will put you on the notification list for when changes occur to the ticket.

The workaround currently is to go to the ~/Downloads/ChimeraX/Alphafold/ folder (or equivalent if you are not on a mac) and "manually" rename and/or move the prediction_N folders each time you do a run, while you still remember which one is which.  By manually I mean outside of ChimeraX, by whatever  way you normally move or rename folders on your computer.
