Hi Dmitry, If you have an atomic model with the different subunits fit into the map then color it by chain and use the color zone tool to color the map to match nearby atoms, and then the Split Map button on the color zone tool (menu Tools / Volume Data / Color Zone). https://www.cgl.ucsf.edu/chimerax/docs/user/tools/colorzone.html Tom
