  All the ChimeraX Python code is included in the distribution.  ChimeraX includes Python and it is in the site-packages/chimerax directory.  Here is the location within the application

Windows: ChimeraX/bin/Lib/site-packages/chimerax
macOS: ChimeraX.app/Contents/lib/python3.7/site-packages/chimerax
Linux: chimerax/lib/python3.7/site-packages/chimerax

as listed in the ChimeraX Programming Manual under Obtaining Code:

If you need to look at the C++ internals of ChimeraX then send me your GitHub user name and I can add you to the repository.  We plan to make the repository public soon (in the month or two) but have to get it approved by UCSF Technology Transfer.
