I meant to write Elaine (not Ellen) of course, apologies for this misspelling (I was not fully awake it seems).

Hi Mirek,
Various user preferences are stored in files in a platform-dependent location. You can find out this location by using ChimeraX command:
info path user unversioned config
...as mentioned in the Preferences help:
<https://can01.safelinks.protection.outlook.com/?url=https%3A%2F%2Frbvi.ucsf.edu%2Fchimerax%2Fdocs%2Fuser%2Fpreferences.html&data=05%7C02%7Cmiroslaw.cygler%40usask.ca%7C9cbf7b58368948fbddc108dc25f2f19f%7C24ab6cd0487e47229bc3da9c4232776c%7C0%7C0%7C638426972573211222%7CUnknown%7CTWFpbGZsb3d8eyJWIjoiMC4wLjAwMDAiLCJQIjoiV2luMzIiLCJBTiI6Ik1haWwiLCJXVCI6Mn0%3D%7C0%7C%7C%7C&sdata=%2FhMtZ1WMdHKJtEeXRJ93lES8vJCPo9XtvPnkaeh3nfA%3D&reserved=0>
I put it there because otherwise, I can never remember the exact command!
As for preloading settings to take effect on ChimeraX opening, you can specify commands to run upon startup in the Preferences dialog, the Startup section, see:
<https://can01.safelinks.protection.outlook.com/?url=https%3A%2F%2Frbvi.ucsf.edu%2Fchimerax%2Fdocs%2Fuser%2Fpreferences.html%23startup&data=05%7C02%7Cmiroslaw.cygler%40usask.ca%7C9cbf7b58368948fbddc108dc25f2f19f%7C24ab6cd0487e47229bc3da9c4232776c%7C0%7C0%7C638426972573219230%7CUnknown%7CTWFpbGZsb3d8eyJWIjoiMC4wLjAwMDAiLCJQIjoiV2luMzIiLCJBTiI6Ik1haWwiLCJXVCI6Mn0%3D%7C0%7C%7C%7C&sdata=XeYI%2B6ld4FXsVJYhcoyqjXHVBN6bbYzP92YQLMucfxc%3D&reserved=0>
The commands could include an "open" command that opens a separate command file (I like to do it that way) or a Python script. Opening the command file or script means to execute it in ChimeraX.
I hope this helps,
Elaine
