There is no direct control over the location of the download folder, but if you are on a non-Windows system you can use the "symbolic link trick" to get the files to go to another folder, as discussed here: https://mail.cgl.ucsf.edu/mailman/archives/list/chimerax-users@cgl.ucsf.edu/message/QKWHLIHEY3YQAMWIOTFEV4IO4PEIZ6OB/
There is probably something similar you can do on a Windows system to get the same result, but I am not familiar enough with Windows myself to offer guidance.
