Hi Alan,
Well ChimeraX always remembers all commands issued, including those generated by menus/toolbar/tools.  The default limit of 500 applies to those commands as well as the ones you type.  So you might want to increase the remembered-commands limit to something like 5000 to have a better chance of being able to retrieved a typed command you're looking for.

The pop-out Command History window is scrollable and resizable.  Scrolling/resizing still only shows 16 commands?  Trying right clicking on the window (control-click for a one-button mouse) to bring up the context menu and uncheck the "Typed Commands Only" menu entry.  Do more commands appear?
