As noted on the download page, the Windows "Download is a Windows (Inno Setup based) installer. Tested on Windows 10 and Windows 11."  It is a 64-bit distribution and so it goes into "Program Files" by default, the installer lets you pick other locations.  The installation doesn't do anything with the user's AppData folder, but running ChimeraX does.   The download is signed.   InnoSetup installers have silent options -- see https://jrsoftware.org/ishelp/index.php?topic=setupcmdline for details.  The uninstaller, unins000.exe in the installation directory, also has silent options -- see https://jrsoftware.org/ishelp/index.php?topic=uninstcmdline.
