Hi Simon, “nogui” mode means exactly that: no Graphic User Interface at all, not just a “bare bones” interface. It is intended for running scripts from the command line, possibly with no monitor available at all.
We don’t yet have a way to suppress all tools/toolbars at startup, though we’re working on it. Here are things currently available that can help:
1) The icon with the box and the arrow in it at the lower right of the interface will hide all tools other than the command line and toolbars. Clicking it a second time will show those tools again.
2) Right-clicking on the command line will bring up a context menu that allows you to hide it.
3) Right-clicking on the title bar of tools or the “….” on a toolbar will bring up a menu that allows you to hide/show any tool.
4) The Tools->Toolbar menu has check buttons to allow you to hide/show toolbars.
5) Tools (but not toolbars yet) have an item in their context menu that allows you to control whether they appear at startup. Beware that if you stop the command line from auto-starting then you will not be able to type commands (until such time as you start the Command Line from the Tools menu).
6) You can drag tools (by their title bar or “….") out of the main window and into a separate window (e.g. on another monitor). You can also drag them back, or drop them on top of another tool to form a tabbed interface.

Can someone tell me if the --nogui command is working currently? Trying one of the recent daily builds on my computer and ChimeraX refuses to launch if I add this flag.
If there's some other way to get ChimeraX to display graphics without having toolbars and other windows on the side, please let me know. We're trying to get it to work in a multi monitor setup and being able to display the graphics only would be very helpful.
