Whether or not you can update your virtual machine to OpenGL 3.3 depends if your virtual machine supports it or not -- that is, it is a (virtual) hardware problem, not a software problem. For example, with Oracle VirtualBox on Windows, it is not possible at this time. I don't have experience with other virtual machine software to know which ones support OpenGL 3.3. If they do, the OpenGL provided by the host operating system would need to be OpenGL 3.3 or higher, and the virtual machine would need to configured to use the host's OpenGL.
If you do find a virtual machine that supports OpenGL 3.3, please let us know. As please remember, ChimeraX's performance will be lower when running in a virtual machine. If you can view the data with a native version of ChimeraX, you'll be much happier.
