Hello Vojo, Of course you can color different parts different colors. If you are choosing parts by selection: The Actions menu works on the current selection, so you could then use menu: Actions... Color...[choose which color]. You can also specify the parts to color in the "color" command, and you can limit whether it applies to atoms, ribbons, and/or surface with the "target" option.
