Instead you would use the "palette" option to directly specify whatever colors you want. How to specify colors or color/value pairs in with the "palette" option: <https://rbvi.ucsf.edu/chimerax/docs/user/commands/color.html#palette-options> You can see the ones used in the alphafold palette and define something similar but with the differences that you want.
