
Hello Marina, I guess you mean the Command Line? That is where you would enter commands to do almost everything (not just open proteins). Command Line Interface: <https://rbvi.ucsf.edu/chimerax/docs/user/tools/cli.html> Anyway, if you mean the Command Line I'm guessing that in some earlier session you closed it and by accident changed the preferences so that it does not automatically appear. Try menu: Tools... General.. Command Line Interface to show it. Then, click into that tool and show its context menu (right-click, or if on Mac, Ctrl-click) and in the context menu make sure that "Start at ChimeraX Startup" has a check-mark next to it. That means that the preference is set so the tool should automatically appear whenever you start ChimeraX.
